I think he will take them with him to the carnival. This is bause in chapter 40 Mr. Dark has the the carnival looking for Will and Jim during the parade.

I think that when Mr. Dark, wouldn't want them dead; he wanted them part of their carnival freak show. He would taken them back to the carnival and attempt to transform them into something evil. Mr. Dark says, "Good, I would not wish for their escape" (Bradbury ch 42).

Chapter 43: Mr. Dark carried the boys to the carnival. To the Dust Witch who was instructed to sew there eyes, ears, and mouth shut. (With invisable string)

In the Library Mr. Dark didn't find Jim and Will by the end of the chapter it said at the end of the chapter "The boys ran and vanished in the dark maze." That text example states that Mr. Halloway told the boys to hide and they did.
